When Dani slowly dies from the biophage in the finale The Callisto Protocol, Jacob rushes to find a cure. His only hope is the mysterious Dr. Mahler, who has taken Dani to a secret laboratory in the heart of the prison for treatment. Once Jacob meets with both of them, Mahler connects Jacob and Dani's CORE, explaining that the only way to synthesize a cure for Dani is to take a sample from Alpha Cole.

Mahler then describes in full The Callisto Protocol. During the initial outbreak in Arkas, one colonist successfully achieved symbiosis with a biophage. This "Object Zero" was killed during sterilization and became the basis for The Callisto Protocol, in which Chief Cole and his shadow gang attempt to recreate Object Zero as Object Alpha.

Additionally, thanks to Jacob and Dani's connection, the truth about the attack on Europe is finally revealed. There was no terrorist attack! The Biophage was transported to Europe by Jacob and Max on the UJC Charon as a test before starting the project at Black Iron. To make matters worse, Jacob discovered the alien larva and brushed it off, holding himself responsible for the ensuing massacre—and the death of Dani's sister, Lily.

This revelation gives Jacob new strength to find a cure for Dani and right his wrongs. He infiltrates the conference room at the top of the tower and finally comes face to face with Chief Cole, the pragmatic overseer of the Dark Irons. Cole talks to three masked figures projected onto the walls of the conference room, who greet Jacob with the phrase "Vir Solitarius", or Lonely Man.

Cole explains to Jacob that The Callisto Protocol - this is not death, but a guarantee that humanity can survive in deep space. According to Cole, the biophage is the next step in evolution, and he decides to put it to the test by setting up a competition between Jacob and his Alpha Subject... who turns out to be none other than Ferris (who else?).

Jacob and Ferris go toe-to-toe, and despite Ferris' terrifying transformation into a giant behemoth, Jacob emerges victorious. He retrieves the Alpha sample from Ferris, which Cole says is the culmination of his work in successfully fusing human and biophage. Ignoring, Jacob injects it into Dani, who immediately begins to recover from the biophage's effects on her.

As Jacob and Dani gather their strength, Cole leaves behind a teasing crumb of a potential sequel. The data collected during the final showdown between Jacob and Ferris will be the beginning of the second phase The Callisto Protocol. After a scathing goodbye, Cole's hologram disappears and the reactor core's self-destruct sequence starts.

Dani straps herself into the escape pod, looking for evidence that Jacob left it to uncover the secret of the Dark Iron and Callipolis.

Jacob and Dani run to the escape pods, only to find that there is only one left. Jacob stuffs Dani into her over her protests, explaining that it's a way for him to deal with what he did on Europa. As Dani's escape pod is ejected from the Dark Iron prison, Dani's CORE completes the data transfer between her and Jacob's CORE. She also discovers that she is holding one of the maggots Jacob was transporting in her hands, giving her everything she needs to uncover the truth about Europa and the Black Tin.

Dani wants Jacob to find peace in death, but this is not destined to come true. Jacob is still alive and the Dark Iron reactor has stabilized. A hologram of Dr. Mahler comes to him, which explains that there is still a way out ... but she needs Jacob's help.

It's an abrupt ending, but don't be afraid Striking Distance Confirmedthat the story DLC will appear as part of a season pass scheduled for summer 2023. For now, however, we can only speculate what will happen next. The shadow organization known as The Callisto Protocol Kallipolis is clearly not going to sit back and wait for Dani to reveal her secrets.
